Researchers at Yale University recently published a peer-reviewed study documenting the influence of a plant-based diet on gut-bacteria and the onset of autoimmunity. Specifically, researchers observed differences in autoimmune disease onset between mice fed a resistant-starch diet (i.e. similar to a high-fiber diet) and mice fed a traditional feed diet. Upon deeper investigation, they found that the small intestine was unable to absorb the resistant starch, making it available for fermentation in the large intestine. They further found a specific bacteria (Lactobacillus reuteri) in the gut of the mice that can trigger an immune response, leading to autoimmune disease onset. High amounts of this bacteria was also found to worsen disease progression. The presence of the fermentation in the large intestine helped promote good bacterial growth (and reduce L. reuteri presence) in the gut and helped the body produce short-chain fatty acids that prevent autoimmune disease onset.

As noted in the article, while this study was conducted on mice, the findings translate to humans, as it helps us better understand the link between diet, gut health, and disease.

From a bigger perspective, diet has become increasingly linked to the onset of autoimmune conditions, such as lupus, rheumatoid arthritis, hashimotos disease, Grave's disease, eosinophilic esophagitis, multiple sclerosis, and psoriasis, among others. Given that there are more bacterial cells than human cells in the human body (source), understanding the relationship between diet, the microbiome, and disease onset is not only relevant, but necessary.
